If you reinstalled Waves without uninstalling it first that could explain the two entries on the Start menu. Not sure what do you mean "one is embedded in the OS".

Not sure why doesn't put an icon in the notification area of the taskbar. Let us know if that - All of that says Waves is installed and running. If you don't see it, click the ^ icon at the left of the visible icons and if Waves is there, drag it onto the taskbar so it's visible. Make sure the slider next to Waves MaxxPro Audio Services is moved to the right (on) and then check in the taskbar notification area for it. When that opens, scroll and and click Select which icons appear on the taskbar (under Notifications heading).

Normally, Waves MaxxPro puts a "W" icon (white W, blue background) in the notification area of the taskbar which opens its control panel.
